Is there a way to force write a ROM as HiROM? Having issues with some ROMs as they are recognized as LoROM by the flash program.

Probably the software determines the game is HiROM from the Nintendo header, which may be incorrect. Go to decimal offset 65493 (or 66005 if there's a header) and OR that byte with 1 to set the HiROM bit.
